Built in flash, the actual file that I saved for Windows to use is a JPG

Nah, Windows can't handle that. You can install OEM logon screens, but they have to be jpegs.

Isn't it possible to change the registry so that you can embed a flash file? I somewhere read that it is possible to change the registry so that everytime you turn on your computer the opening of the first season of Digimon is going to play itself instead of the windows sound.

No, no, that's what I'm saying. Having it be a JPEG filetype is hard-coded. Presumably because that image has to be loaded well before most of the OS is loaded - you certainly wouldn't be able to get the Flash player running that early.
